I had a similar situation a couple of years ago. You only need to file one amended tax return. The amended return will have both spouses listed with the new MFJ status. In the explanation of changes you can give more details.

Couple filed MFS for 2012. Now they are amending the returns and are filing MFJ. I no problem with taxpayer and spouse amended return. But what do you do with the Spouse MFS amended return. I made all the spouse numbers zero and put in a note stating all the payments are to be applied to the amended MFJ return, giving both SS#'s in the statement. I did not want the spouse to get a refund and then owe on the amended MFJ.
Is this correct?
